Can you not use a U-value that accounts for the frame as well?

I am not sure whether I understood your means, it seems your suggestion is that: calculate the U value of whole windows which includes glass and frame, then set the U value of glass in LB and HB according to the calculation result. if so, I think it is a tedious process at sometime,

You understood me perfectly. That is a precise way to go about it. LBNL Windows Tool can help you calculate U-factor of different window assemblies. The tool has a good database for glazing and a few options for frames.
If you have a detailed section for the window assembly, then you could calculate the U-factor for frames using THERM, and use the frame U-value in LBNL Windows to create your custom frame. LBNL Windows will write an .idf file that you can directly import your workflow using Honeybee_import WINDOW IDF Report component.
