of course, you can group objects when you bake them.
Just right click onto the components output you want to bake and chose bake (don't take the icon in the canvas toolbar), then a menu appears and there you can enable the group function when you bake your objects.
If you got total different geometries/objects and you want to group them then the group component in grasshopper is quiet useful, you just connect all your geometries/objects you want to group with the group component >> right click onto the groupe components output >> bake >> Groupe ... Yes please and then it's done.

But what if I want to group a long list of objects into pairs as also discussed here (and as yet not completely resolved)?
I have tried (see below) and all I am getting is one big group, not my paired objects.
In a separate question, I am also not sure why I cannot select one of my groups using List Item components, above in the image. They all reside at i=0. Obviously, I am still to figure out the trees and all that.

about the multiple grouping I don't know any possibilty (without scripting) to do this up to now in grasshopper. Sorry!
Maybe there is a option in the next release.
About your "List Item" thing it's working great in your case, you got of every branche (the numbers in brackets above the "Group with 2 objects" line) the item of the "0" place.
You need to "Flatten" the "L" input (right click on it and chose "Flatten") of the "List Item" component to create a single branche with all the groups to get then the single "0" placed item in the list.
To understand the Datatrees in grasshopper a bit better have a look at the attached file I've created for my seminar.

I see. You are right. Flatten is enough. I have tried before but failed to double-check the output.
And I am quite happy to try this in scripting if someone can confirm that it is possible in principle and point to the relevant functions/objects.
