Setting an higher Rhino tolerance, or extending the surface just a little should solve the problem.

Hard to say with only screenshots though.

Yeah, what is roughly the size of your objects ?

If you are working on large objects, a tolerance of 0.001 millimeters (1 micron) is perhaps asking too much.

The objects are in meters, if this gives you any hint..

Ok, try it with 0.01, 0.1, 1.0 etc until the problem disappears.
