counter/fader problem running on UNO

Hi,  

I'm having some trouble getting anything using counter/fader/timer components to work on my UNO. I have a somewhat simple script telling some RGB leds to turn on and fade Red when a temperature change occurs.  

When running the hardware through Firefly everything works perfectly. 

The code gen works great.  The script will compile and upload without error.

But once unplugged and running off the uploaded script nothing happens.  I've been trying to debug the code but it's a bit difficult for me. 

What I have found out is that whenever I add anything with an element of time (counter/fader/timer) to the firefly definition the UNO uploaded script fails to work.
