multiple packrat

Hi all, 

Im using packrat for a multiple container propose. As my boxes and containers are organized by branches, the ourput transformations output have the same structure i had. 

but... what about the boxes themselves? why are they flatten? 

Does anyone knows a way of maintain the same structure for them?
